I have a question regarding Corporate Command and Transcendence.
When I start a new game, it asks if I want to include Corporate Command. If I don't checkmark it, why does the Debug.log still report the three .tdb files from Corporate Command as being loaded?

I think every extensions are loaded at application start? Else the game won't recognise them and be able to show them in the selection screen. Just only the checked ones will be used
Yes, look at my avatar, I have a wyvera type ship.
Also, I think I've found a bug in CC. Not sure if someone already found it and reported, but the auton bay (the Constellation's version at least) is still usable even when uninstalled. I installed a a mining cargo hold to mine, and while the bay was in my hold it's still usable, and I can still outfit autons. Can't call them back to my ship though.
