It's been a little while since I played, but my Phobos killing strategy is pretty straightforward: Get a weapon with recoil and shoot to run away. Circle like mad when the turret go off, and avoid being perfectly in front of the Phobos. Don't need enhanced weapons, just patience and a little fuel if...

Have you tried taking a look at the code for the ICS? The loot generation code should be in there. Armor is counted as a MinorItem I believe, so it will make more sense when you can read item tables. I save scummed the first couple times to get a feel for how fast the virus damages and how fast the AI adapts. I tend to pump out a high quantity of virus in the beginning and then drop down to almost nothing while the AI adapts, then pump it back up as the resistance drops to zero and hold it stead...

I frequently run into that early on, partially because I delay a reactor upgrade until I need to, and partially because I tend to... well... want to run many systems at once.

Started my first run through and ended just past St. Kat's. Aside from slight rust from not playing in awhile, it works smoothly. And I giggled at the ability to select things other than missiles. Fun ensues for all.

I mostly play vanilla, but occasionally I try to play around with the GOD mod, and the Living Ship mod because it's fun. And of course I use my mod when testing it. I still need to get back up on my programming for my shield ideas >.>
